There is a Cub Cadet on Facebook advertised as having an M & W 9 speed transmission & a PTO. Is this factory?

The were not factory.  Its another gear box that' goes between the tramsmission and motor that' adds three gears to each three gear gears

Mostly used with the rear trencher atracament

Only seen a couple in person.

No, 515 rpm counter-clockwise.  The rear pto on the 982 and later Super garden tractors was 2000 rpm.

Your correct

They made a gear box to change direction and speed to 540 rpm

Yep, Hub City is the company that made those gear boxes.  They're more rare and expensive than the PTO.

Guy named Bill DeTurk had a nicely restored 1961 to '63 Cub Cadet, aka Original with an M&W 9-speed,  he made a post on a forum, not here or IHCC.com I don't think, that M&W only made 50 or 100 of the 9-speeds.  Pretty rare.

The guy that owns the website IHCC.com had a terrible fire a couple years ago.  He and his wife lived in an old lumber yard,  she ran a furniture store and he ran a mail order Cub Cadet parts business out of the buildings.  Think he said he had FIVE of those gearboxes burn beyond use in the fire.  Lost about a dozen really nice Cub Cadets too.
